Confirmed,

in active tab double click is closing the tab,
in inactive tab double click is opening a copy of the tab.

The "Tree" and the "File/Folder list" have their own settings for hidden/system files.
Maybe this is the difference.

Check at
settings > File/folder list > Tab general
and
settings > Tree > Tab Management

don't know what "MC" is but your described topics are possible with:

Main menu >>> Folder >>> Synchronize...

There are a lot of options you can set like you want.
