This is a very strange bug.
I recently started using Microsoft Expression Web 4 for html authoring. My OS is Win7Pro x64.
It allows the user to specify any folder as the root of a website. When a folder is specified as the root, it adds 2 folders ('_vti_cnf' and '_vti_pvt')which I assume hold info about the configuration of the site.
In FC Beta 555, these folders show up in the Tree pane, but they do not show up in the Folder pane.
In Win Explorer, these folders have a unique icon, and mouseover message identifies them as "Stores your local website".
I hate to say it, but its a great product, so I'm going to keep using it.

Here's an example, observe that D:\Projects\Websites\Pfarm and D:\Projects\Websites\Pfarm\MayaStuff are not listed in the folder pane.
These folders are designated as 'sites' in MS Expression Web 4.

What about settings for hidden/system items (Settings->File/folder list)?
The tree has own option "Show hidden".
