Confirmed on multiple machines
To see if I could figure out what was wrong with the formatting, I took a screen capture of FreeCommander with the built-in capture feature, then did the same using IrfanView .

Are the sub-folders marked with the "hidden" attribute?
Also, what are the permissions of the sub-folders?

If the installation set the permissions on the .ini file to "modify" for users it would be good.
What is the OS? Vista I presume? I am not sure what the problem it is you are having with this, so consider this part of my response more of a solicitation for information than anything.
