I've read the help file but I still don't seem to get it.
Is it possible to insert a three or four digit number starting from 0001 and going up in increments of 1 before each file name using the counter?
If "yes", how is multi rename set up?

Just change
Multi Rename > Settings > Counter > Digits:
value to 2
Multi Rename > Settings > Counter > Digits:
value to 2
