First check by content file shown as unequal, second: equal?

I synchronized with FC 2 folders, containing about 685 files and sub folders. After I let FC check by content and FC showed the 2 AIMPLKL.exe files as unequal and the same with these folders: http://i.imgur.com/QMwYMGf.png
I checked the AIMPLKL.exe files and they are shown to be equal: http://i.imgur.com/zAUW5ma.png
I let FC do the same check by content 5 times and it then showed the exe files each time as equal and kept showing the 2 folders as unequal.
A check with FC by check sum showed all files / folders to be equal.
What does it mean if folders are shown not to be equal (their contents are equal / identical), respectively what does that display mean?
And what might be the reason the exe files first to be shown as unequal and after checking again as equal?
