In your FreeCommander XE install folder create a subfolder with the name: Settings.
In Settings subfolder create an empty file freecommander.ini or copy your current freecommander.ini (and other ini files) to the Settings.
Start FreeCommander.

Even so, it is not stealth. An empty "FreeCommanderXE" folder is still created and left behind in "Local" (win7).
