I'm running Windows Vista Home Premium and it works good for me but for some reason in Windows Explorer all the protected system folders and files are showing and ifI tick the "Hide protected operating system files (Recommended)" in folder options in the control panel it does nothing so I was wondering if I can fix this?I haven't installed and messed with anything I can remember and virus scan shows nothing.

Search Forum gives the answer on the first site:

I can not see all files in FreeCommander. Can I change this?
You should activate the option "Show Hidden Files" under Settings->View.
You can toggle the visibility of hidden and system files anytime by a keyboard shortcut - you must define for it a shortcut first (Extras->Define Shortcuts: "View - show/hide hidden and system files").

or: A button to see hidden files or not

rightclick in the statusbar and switch on or off "show hidden files"
