I use the Compare Folder feature very often. But I don't seem to be able to find how to have the Compare include not only the files and folders in the directory I'm in at the time, but all the sub-folders and files under that directory.

Could someone lend a hand with this? I hope I'm just missing something obvious.

If you are synchronizing the folder (or just use that to compare them) you should tick the following 2 options marked in red:
