I have a serious problem which has just started happening. All my documents are in my Onedrive folder. If I create an excel file in window explorer, autosave is automatically enabled and everything works normally. If I create an excel file in freecommander, when I open it autosave is disabled. When I enable autosaving on that file it asked me to upload it and when I do that it saves it to a different folder. So I end up with two versions of the same file.
I was working on the wrong file for a week before I realised what was happening and so have lost everything.

OneDrive synchronizing is not part of any file managers job.
Its done in the background by the OneDrive client software running on the OS level.
I guess you are working with FC in a dir which is not part of your OneDrive dirs configuration.

As I said, it has been working for years and this has only just started happening. My subject is misleading. A better description of the problem is that if files are opened or created in freecommander then autosave is disabled. If they are opened or created in windows explorer, autosave is enabled. I went back and opened some files I created last year in freecommander and autosave is now disabled but it wasn't before.
The thing I love about freecommander is that I can use it instead of windows explorer. Now I can't use it because autosave is important to me.

There is no Autosave option on properties of files in OneDrive synched dirs.
There is only the status "Available on this device"
which depends on the global OneDrive setting "Files On-Demand"

I think this has nothing to do with onedrive.
Maybe there are different templates used from FC and from Explorer.
(C:\Users\<username>\AppData\Roaming\Microsoft\Excel\XLSTART\ or maybe online setting)
