Can't confirm, 686 x64, custom and default settings, Win7 x64.

Check your settings for: "Minimize to system tray" and "Handle closing as minimization".

Looks like it's related to the use of Comodo Internect Security 8.1.0.4426.
Exiting a CIS makes Freecommander behave normal.
