Save favorites, tabs after editing them?

It appears "Save settings" in "Tools" does not save the tabs and favorites, so if one opens a new instance of FC and close the old instance first new / changed tabs / favorites are lost.

How could one save them without restarting FC?

You can save your current layout and have it available for restoration anytime (View->Layouts).
Make sure the option Close all not locked tabs when the program ends is not enabled.
